Trunks is stronger, but Goku would win.

Chapter: 398 (DBZ 204), P7.1-3
Context: everyone gawking at Goku's full power
Kuririn: "This really is an incredible ki...! It figures he'd outstrip everyone."
Gohan: "...Why is everyone so surprised...I think he really is incredible, but..."

Krillin figures (assuming before) a full-power Goku would outstrip every1 up until that point (& he was right besides Gohan), so 50% Goku must be below Trunks (Grade-III) in-terms of Power, I think.

...& he didn't say that about 50% Goku (that means 50% Goku wasn't above every1 up to that point), so yeah that's my answer.

I don't really think that needs to be taken in a literal sense. When Goku powered up to 50% on Karin's tower, his power shocked everybody. Reaction feats are generally not great to go by, but I think it is justified this time.

On the lookout, the reaction tells it all. A statement doesn't need to be given from Trunks to show his inferiority. Like does he really need to say, "Goku surpassed me, er mah gawd!". I don't really think so.

And to counter the Krillin statement, that is taking two things into consideration:

1) The Z fighters thought that Goku unleashed his full power on Karin's tower, they have no reason to believe otherwise.

2) Krillin is taking into consideration that Trunks and Vegeta went into the rosat again. Krillin said that statement right after Trunks/Vegeta admitted inferiority.

So Krillin knows that Trunks is weaker than Goku when he made the statement that Goku outstripped everyone.

Krillin was able to figure that Perfect-Cell was stronger (or at-least stronger than every1 thought at that point) than Vegeta, even though every1 before thought Vegeta was still stronger than Cell (even Android 16).

OK! Sorry about that, forgot about that.

My point was though that Krillin is good at Ki sensing, so he probably figured that Goku had a lot more power to put out than he did on the Tower.
